If you wish to use namespaces then you need to move to a schema representation (a move which I would fully support). I'd agree with your statement about tools not mixing parsed and unparsed content, even to the extent that they shouldn't be included in the same model. Lastly, another alternative to your annotation solution would be to add an id attribute to the appropriate elements and allow each tool to create its own independent XML that provides annotations that reference those ids. This is the mechanism we often use to add extensions to XML that needs to comply with industry standards.
